Rust on a used vehicle

Bought a Lexus RX300H from approved used Lexus dealer 6 weeks ago, about 200 miles from where I live.

Upon cleaning for the first time noticed small patch of rust at bottom of rear door. Was advised by selling dealer to take to local Lexus bodyshop as should be covered under manufacturer warranty.

Local bodyshop has advised the vehicle had previous damage and the skin hasn't been replaced properly therefore warranty null and void. Selling dealer is now saying there is nothing that they can do. Do I have any comeback?

Yes, your comeback is against the dealer who sold you the car with undeclared, badly repaired damage. He either has to fix it properly or give you your money back.
