1.4 TDI Reference 5dr Hatchback

very good economical car with +and-

I own 2004 Seat Ibiza 1.4 TDi 6v 75 bhp 3 cylinder.
I've done 3260 miles on top of the 139,000 miles I've used 6 full tanks, one tank capacity is 45ltr.
I find this car very economic, tax 100 gbp a year, insurance group 4.
At present time I changed clutch, cambelt, front wheel hub bearings, all 4 breake discs and pads, front shock absorbers, couple of bulbs and service parts.
Bad side of this car is slight random engine shakes and I don't know what it could be. My guess is about injectors or flywheel, after clutch change my gearbox started to give out enormous ratling noise and vibration to gearbox and gear switch inside a car.
If anyone comes across with this kind of fault or problem please share it with me, what could it be!?
