Buying a second hand car, but registration isn’t recognised on car valuation sites

I've put a deposit on a 10 year old Ford Focus with full history and HPI clear. When I put the registration number into various internet valuation sites however, they don't recognise the registration number.

Should I smell a rat, or is this something that just happens from time to time?

It just happens sometimes but you should still smell a rat and look for another Focus. Thousands of them out there so why chase trouble?
