My nephew crashed badly and organized for the vehicle to be towed to a garage. The insurance company inspected the car and decided that they won't pay out (one worn tyre). The insurance then took the car away to their depot but without notifying or asking for permission to do this. Are they allowed to do that or is that theft?

If a claim was instigated by the policy holder, and the damage to the vehicle is likely to result in a right off then it would have been taken to a premises to fully examine its state.

No theft involved, a written off vehicle is the property of the Insurance Company once any claim has been submitted.

If the vehicle was insured under a full comprehensice Policy, but deemed to be used in an illegal state (worn tyres) then the insurance Company would reduce the Policy to third party and not take on the damage claim but would cover personal injury

Write-off or not the car still belongs to the OP's nephew.

Maybe uplifting car from the original garage is standard for Insurer as they will be paying storage charges.

Agree. Perhaps the garage was used for initial assessment and possible repair. But if its written off moved to storage so its not in the garage's way or responsibility of care.

I would imagine all this is in the small print, or answered by a quick call to the insurer.

If they are refusing to pay out due to an unroadworthy tyre them I'm sure they'll return the vehicle back to the owner. Have you actually tried asking them to do this?
