Water leak into rear footwell of Citigo - what's causing it?

My Skoda Citigo at three years old is getting flooded in well of rear seat behind the driver right hand drive about 4 inches deep, this soaked through to drivers carpet or floor. Seats not wet, and no water marks running from doors. Garage removed all carpets and test for leaks, couldn't find anything. Next time I took it out in wet weather, water soaked again.

In a Volkswagen Group car this is usually caused by the plastic membrane between the door structure and the door trim becoming perforated. More likely in a 5 door than a 3 door, but 3 doors have long doors. Also worth checking the drain holes in the door bottoms. If they are blocked then water flowing through the doors could drain into the car.
